Here are several ideas that you can use for storing your miniatures. I recommend that you take a look at the Magtray idea.

FOAM CASES
WHAT IS IT? Plastic cases with foam padded walls. Sometimes come with holes pre-cut for miniatures. You normally have to cut your own holes.
ADVANTAGES Extremely safe. Cutting your own holes allows miniatures to fit exactly.
DISADVANTAGES Expensive. Only holds "normal" sized miniatures. Forget about tanks and most large models. Rubs paint off of miniatures over time.

BOXES
WHAT IS IT? Cardboard or plastic box.
ADVANTAGES Infinitely cheap. Can store miniatures of any size. Easy to carry.
DISADVANTAGES Not safe for transporting miniatures. No stability. Nervous travel to games.

MAGTRAYS
WHAT IS IT? Trays or boxes with magnetic bottoms. Each miniature has metal or magnetic base.
ADVANTAGES Almost as safe as a foamcase. Stores any sized miniature. Can be used as display case. Easy transportation. Doesn't errode paint.
DISADVANTGES Time consuming. Process adds one to five minutes to creation of any miniature. Can't leave a magtray near a computer.

What you need to make magtrays

  • Suitable sized plastic storage trays/cardboard boxes/large shoeboxs.
  • Magnetic sheeting. (stuff floppy fridge magnets are made of)
  • Washers. (same diameter as bases)
  • Cardboard. (required for some miniatures)

How to make magtrays
  1. Line bottom of tray:
    1. Cut out magnetic sheeting to fit the botom of tray.
    2. Use it's adhesive backing to stick it to the bottom of the tray.
    3. You can paint the sheeting to match your miniature's bases.
  2. Magnetize your miniatures:
    1. For circular based miniatures:
      1. Hot-glue a washer to the bottom of the base.
      2. Put a circle of glue on the washer and press the miniature on top.
    2. For square based miniatures:
      1. Don't use washers.
      2. Try to find cheap metal sheeting. (aluminum or steel) Or use more mag sheeting. (you will just have to make sure the magnetic poles don't repel eachother)
      3. Cut it into tiny 1" sqaures.
      4. Hot-glue the pieces to the bottom of the bases.
    3. For miniatures without a base:
      1. Cut piece of cardboard a little bit larger than the miniature itself.
      2. Glue this to the bottom of the miniature to make a base for it.
      3. Now glue the metal to the bottom of this.
      4. Paint and decorate the base with flock.
  3. Store your miniatures:
    1. Wait for glue to dry.
    2. Place miniatures in magtray and you're done.
